I long ago got rid of unattended upgrades for EXCEEDINGLY similar reasons. Causes me nothing but annoyances. Turns out I had forgotten to exclude grub in unattended-upgrades, so it blithely ran and bust it. Normally it should ask for the location for grub to be installed with a curses checkbox....
In the end I used rescatux to straighten it out - no problem.
Didn't have a single machine of my own that was ever affected by this, and all of them (including the 5485 that is again running linux (Endeavour)) have the updates at this point.
